All mining activity will involve the loss of habitats. The plants removed, as overburden are stripped away for surface mining, or land to be used for support infrastructure for sub-surface mining and storage of waste materials, have lost a place to grow, and so have the animals that depend on the plants for food and shelter = a reduction in ecosystem biodiversity.
